Will an Auto Eprom work in a 5 speed car?

I've been told two different things.

One, that the mappings for auto and 5 speed setups are different, and it will throw a code when it doesn’t see the auto trans computer.

Two, that it will throw a code, but other then that there won't be any issues.

So I need to know which is correct. This is for a 1990 300ZX TT by the way.

Yes the auto eprom just has shift point maps, and will not any issues on a 5spd car.
