Well I'm super late but for late reference you can either just use the auto dust plate and let the manual flywheel grind down the part that rubs on first start basically, OR you can get the proper dust plate. ORRRRR, you can get the proper dust plate! In any case, not too big of a deal.

I used auto ecu, you have to run the jumper to make the car think it's in park but it was easier to me

Yeah, with manual ecu you need to wire in a neutral safety switch in order for the car to start. With auto you basically jump out the park switch to where the car will always think that your in park

What the lower harness for the tranny? Am i gonna need that?

And by doing the swap is it gonna affect the mph? Spedo?

You have back up lights and all that, I just hooked up the the speed sensor but I haven't seen a difference in mph, there might be a slight difference

So to wire up the reverse lights its just as simple as getting a new wire and hooking it directly to the reverse light?

I believe so, my plug was done for and I needed to get the car up and running for work so I had to do it quick

For the clutch pedal to the clutch master cylinder. The little rod part could i just use a bolt n a nut for it?

You can, but you can also go to any hardware store and get a pin anything that will fit in the slot and not lock up

any tip on removing that auto pilot bushing? Seems like it's made of carbon steel or some kind of really hard material

rented the tool from Autozone, there isn't any spot for the bushing to grab onto...
Tried grinding it down, but not exactly working yet. Maybe I need a different tip
Chisel - didn't really work
Drilling - broke a bunch of tips, I think the tips are not for metal
Don't really want to use the grease/bread method

Now I'm left with this:
