S13 ka24de stumble and misfire

Ok so the story:
I bought a 91 s13 with a stock ka24de. When I got it, it ran terribly. Too much gas and it would die, too little, it would die. So I pulled the motor and wiring harness. Rebuilt the motor to spec and set timing perfect, timing light.

I found out the ecu is from an automatic and when I plug in a manual ecu, my gauges work and it runs at a better idle.

The maf unplugged or plugged makes no difference, however that dose not explain the biggest problem of all.

The engine gets an intermittent spark from the coil. I have sealed the cap, coil and distributor and spark plugs and wires with known working ones. I have check all grounds and got less than 2 Ohms all around, even added extra grounds between the engine and chassis. It's misfiring exactly the same on all cylinders. O2 checks out, coolant and temp sensor checks out.

I can not for the life of me figure this problem out, however, I did read somewhere that the lack of an engine knock sensor may solve my main problem. It is missing on this engine, any thoughts, ideas, or suggestions? I'm desperate now, and out of cash lol.
