From what you're saying, it seems like you're getting the inside of your valve cover sandblasted? I'm not quite sure why you'd do that.

If you're getting the outside sandblasted, they should definitely be able to tape off the underside, but if a little sand does get in there, you should be able to clean it out if you take a lot of time doing it.

I just cut out some baffling from the inside of my valve cover for Rocker Arm Stoppers, and like everyone else that does it I got metal particles everywhere. There's always petrol if fingers and q-tips can't do the job.
