I'm almost done my S14 5-Speed swap, I want to get rid of CELs.

When wiring the Neutral position switch and 5th (OD) gear sensor does it matter which wire is goes to the ECU and which is used as a ground?

I don't have the MT harness clips to follow the "cwilfert" instructions exactly and I have to hardwire the sensors. The wires are the same color from the female switch clips to the transmission so I would assume it does not matter which but I'd rather not fry my ECU trying to save the day.

Good assumption.

All the switch does is complete the circuit...so polarity does not matter.

I'm not sure if this will fix your CELs. You should really pull the codes and see what's causing the CELs.

No. The switch is non-polar. It just gives continuity across the pins when you're in the gear position.

Current flowing one way or the other way does not matter.

For the CELs I was referring to the theoretical codes from a 5 speed swap.
