Get a shop vac, some duct tabe and a straw, or some fuel line hose, Duct tape the straw/hose to the shop vac (regular vacuum will work too) make sure it's an airtight connection, and go to town.
Oh and be sure to drain the oil too.

use a air compressor and blow the air out. be sure to clean up your plugs to.

blow it out with a air blower, u might have bigger problems like bad cylinder walls.... i had the same problem when i tore my sr apart.... i had to re-bore and hone the block...

How much water? If it is just a small amount, dry what you can and when you start it, she'll burn off the water.

Remove the plugs, change the oil, spray some wd-40 or squirt some oil in the cylinders. Then turn the motor over with a wrench, clockwise. The water will squirt out the plug holes. Repeat, but turn over with starter. Lube cylinders again, replace spark plugs, and start the motor, any small amount of moisture would be burned off. This would be the easiest technique to use and has worked for me on swapped boat motors. Good Luck
